These scripts are also located in the workshop directory, under /share/workshop/vdj_workshop/Software/scripts. All of the scripts make a few assumptions about the way that the working directory is organized. These assumptions are noted in the script. Please take a moment to ensure that you have all of the required input files and change paths as necessary before running.
